Default playback quality

My TV recording is done by a TV tuner card via BeyondTV to MPEG2 file format. BeyondTV then converts the mp2 file to H.264/MP4 for the Appletv. The Appletv is connected to a Samsung 36 via HDMI cables. Appletv set for 1080. The playback will only appear in a 4:3 format and the quality is far less than ideal.

If I then take the same recorded H.264 file and record, via Nero, to a DVD. Playback from a DVD player via HDMI to the same TV and I then have a 16:9 profile with a considerable increase in picture quality. Changing the HDMI inputs and cables does not change anything. What am I missing here, any suggestions are welcome?
